I didn't really like that initial introduction, thought it was a bit dumb :P

Answer: That depends, are we talking regular crime, or super-crime?

Contender #1: The thug that robs the hot-dog vender at Wriggly's that Vinnie saves.

Contender #2: Greasepit, from whom the Biker Mice save Charley.

Contender #3: Limburger, whom they meet when they crash through the window of his tower.

Or, are we asking which super-villian was the first one they met? If that's the case, the answer is the X-Termenator.

They don't have any. Martian Mice stopped using them in their ancient, warlike history, because it was too easy to track people's relatives.

Name the posters on the wall in Limburger's chamber in Once Upon a Time on Mars.

You forgot to mention Sand Raiders (although presumably that's their culture rather than species - they look like hyenas to me), Sabre Squid (3-headed giant snake things that live under the sand and try to eat Throttle) and Noga (presumably some sort of cow-type creature, as the seat of Vinnie's new bike is covered with hide from said animal).

Theory One: They were injured in battle (Modo lost his arm, Throttle his eyes, and Vinnie a chunk of his face), collected by Karbunkle and experimented upon (Modo was given his bionic arm, Throttle his new eyeballs and Vinnie came out with no new additions or losses).

Theory Two: They were captured (intact) by Karbunkle and experimented upon (Karbunkle removed limbs/eyes/chunks of faces because that's what mad scientists do and replaced them with new and not-necessarily-improved bionic limbs and eyes. The only part of the two theories which jibe is that Vinnie is the only one to escape Karbunkle's clutches without bits of metal grafted to him).
